Although Merry easily defeats Landsborough's henchmen, she is hesitant to attack him due to what Engi had told her. He then taunts Engi, saying that is he is killed, then the dreams of his vessel will disappear as well. Engi attacks Landsborough out of anger, but Yumeji stops her and Landsborough escapes with his vessel. After calming down, Engi explains what she knows about Mystletainn, who has the power to force dream demons into vessels. Meanwhile, Chizuru, a vessel herself, confronts the guidance counseller, Ijima, who is actually Mystletainn's vessel, saying he plans to target Isana who, at that time, Yumeji and Merry discover to have become a vessel.
Episode 10: As Yumeji becomes frustrated about Isana's situation, Chizuru, who had previously thrown away all her emotions following her parents deaths, becomes conflicted between her desire to protect Isana and her duties towards her dream demon, Leon. Meanwhile, Landsborough witness Pharos Hercules in action as he kills another dream demon, informing him about Engi and Merry, who Hercules sees as no threat. Madoka 09 and 10
Episode 09: As a witch appears before Kyōko, Homura appears and uses her time manipulation to help Kyōko escape, bringing Sayaka's body to Madoka. Homura reveals that the witch was actually Sayaka, whose Soul Gem had transformed into a Grief Seed as a result of becoming too tainted. Later that night, while Kyōko looks after Sayaka's body, Kyubey appears before Madoka again, explaining that his kind use energy from human emotions in order to counter the effects of entropy in the universe. He raises Puella Magi to become witches in order to obtain powerful energy from the transition from hope to despair. Believing there may still be a way to save Sayaka, Kyōko asks Madoka to help her in an attempt to reach Sayaka's feelings.
As the two enter the portal to confront Sayaka, Kyōko takes on Sayaka's attacks while Madoka tries to reach her with words. However, when Sayaka attacks Madoka, Kyōko has Homura get Madoka to safety whilst she sacrifices herself to destroy Sayaka. Later, Kyubey, who'd clearly known there was no way of saving Sayaka, taunts Homura, believing that with Kyōko gone, she won't be able to stop Walpurgis Night without Madoka becoming a Puella Magi.
Episode 10: The episode looks at an alternate timeline in which Homura is a shy transfer student who makes friends with the cheerful Madoka. Lacking confidence in herself, Homura is attacked by a witch but is rescued by Madoka and Mami, both of whom are partners as Puella Magi. When both Madoka and Mami are killed in the battle against Walpurgis Night, Homura makes a contract with Kyubey to send her back in time so that she can protect Madoka. She joins Madoka and Mami and learns how to use her Puella Magi powers. However, come Walpurgis Night, Homura witnesses Madoka transforming into a witch and realises Kyubey had been deceiving everyone.
Returning to the past again, Homura tries telling the others the truth, but they don't believe her. When Sayaka becomes a witch that the others are forced to kill, Mami goes insane and kills Kyōko before Madoka is forced to kill her as well, leaving her and Homura to face Walpurgis Night. With their Soul Gems depleted, Madoka uses her last Grief Seed on Homura, begging her to return to the past to keep her from being fooled by Kyubey before asking to be killed so she won't turn into a witch. Returning to the past again, now with a colder personality, Homura attempts to keep Kyubey from making contact with Madoka and decides to fight against the witches herself, but this ultimately fails, leading to the current timeline and the events of the first episode.

Index II 21 and 22
Episode 21: As Tsuchimikado battles against the spectral being who is working with Vento to kill the unconscious residents of Academy City, Tōma calls Accelerator from Last Order's cellphone to update him on her status. Accelerator soon learns that Amata has managed to capture Last Order, though is keeping her alive for some reason. Aleister then uses Testament, with Last Order's authorization, to summon an angel to appear in the city to target those who use magic. As Tōma, Mikoto and Index head towards where the angel is, Index realizes the angel is actually Hyōka.
As Mikoto holds off the Hound Dogs, Index explains the nature of Vento's Divine Punishment, which targets anyone who experiences a certain emotion and how Hyōka isn't an ordinary angel. Tōma tells her to work with Mikoto to combine their knowledge of magic and science to figure out how to help her. Meanwhile, Accelerator breaks into the Hound Dog's headquarters and confronts Amata. As Tōma witnesses Hyōka's controlled state and feels helpless, since using his right hand would kill her, Vento appears before him again, threatening to kill them both, so Tōma stands to defend Hyōka.
Episode 22: Accelerator starts to fight Amata, but the battery for his link to the Misaka Network runs out, leaving him defenseless. However, he somehow manages to stand up, entering a zombie-like state and starts to come after Amata. Vento reveals she and her little brother got in accident at an amusement park, with the hospital only having enough blood to save her alone, leading her to have a hatred towards science.
Tōma argues against her reasoning for her actions and manages to punch her out, stopping the Divine Punishment spell. Index appears in Amata's HQ and, thanks to Mikoto's knowledge of science, learns that Last Order is being used as a container to create the angel. She sings a song in order to sever the shackles controlling Last Order, which in turn resonates with Accelerator who becomes an angel as a result and knocks Amata into the sky.
